Sometimes the window regulators need to be "re-taught" where the end of the window closing cycle is. Even though the manual says this happens when the battery has been disconnected, sometimes they just get out of sync.
From the '06 manual:
"Storing end position of the windows:
If the battery is disconnected and reconnected,
the windows will not be raised automatically when
the door is closed.
1. Close the windows with the rocker switch
once.
2. Press front half of rocker switch again to store
the end position of the windows in the control
unit."
Also, the one-touch works differently on the passenger side:
"One-touch operation
1. Press the rocker switch upwards or
downwards to the second stage.
Window moves to its final position.
Press again to stop the window in the desired
position.
One-touch operation for closing the passenger’s
window is available once the window is approximately
half-way closed."
Try this and see if it solves the problem - if not, I'd take it into the dealer and see if the regulator needs to be replaced under warranty.
