I don't see how you're going to be able to get them out judging from the pictures. You're definitely going to want to go to your dealer and get some replacement clips, otherwise your trim pieces won't hold in place and they will rattle.

A magnet would also be my suggestion. Tape or glue a small magnet to the end of a straightened-out coat hangar, then bend the wire as needed to fish around inside the hole. Just make sure the magnet is very well attached to the wire, or you'll have to fish that out, too.
Or, if you can't get it out but don't want any rattles, maybe you can squirt a glob of silicone caulk down there to "glue" the clip in place. Not the best solution, but may be the only choice for stopping the rattle, short of flipping the car upside down. But, seriously, try the magnet-on-a-stick approach first.
That would probably stick to the door before it gets down to where the magnet is.

If you mean that the magnet would stick to the door, they do make magnets on a telescopic shaft that can be fished down into a tight spot.

Trying getting a thin item such as a metal close hanger or plastic rod, wrap some tape around end with sticky side out. If it will fit it should stick to the tape. I have tried this method with hard to reach areas when i have dropped screws.
Thanks all for the inputs. Yeah I tried the magnet thing but it sticks right on the body frame. So I slide in a cable and it goes all the way down to the chassis. After driving it for a while today and I realize there's not much of a " rattle " in there. Anyhow, I wonder if it's still underneath the chassis.
