"Limp Mode" Loss of power over 4000 rpm's

Has anyone experienced a decrease in power including engine misfiring at about 3500-4000 rpms?? I currently have Fabspeed 200 cell cats (3000 miles), a Borla catback system and The Softronic Plenum. About 2 weeks ago in anticipation of my 20,000 mile service I re flashed the software to original. About 2 days later a backfire caused the check engine light to come on. The engine ran fine for about another week but over the last 2-3 days I cannot get over 4000 rpm's, any attempt to do so causes misfiring. I was thinking that this was the ECU protecting itself for having the CEL on for an extended time. I'm hoping the cats are OK as I don't want to go to the expense or hassle of removing them and exchanging. I was suspecting this may be a bad ignition coil on one of the plugs as well... A few days ago I ordered the Durametric software and am still waiting to get it. If anyone out there has experience this please chime in and thanks!

This is important stuff, too important to be applying guess work. I'd get it into the dealership, or at the very least get more info out of the DME with the Durametrics software before you drive any more.
